Last week, India's Cabinet of Ministers had approved the 14.7 billion-dollar budget for the high-speed train system.
The agreement was signed during Japanese Prime Minister Shinzo Abe's three-day visit to India.
During the negotiations in New Delhi, leaders of the second and third largest economies in Asia signed agreements foreseen cooperation in other areas.
It is also reported that Abe and Modi have also signed a memorandum of understanding on the peaceful use of nuclear energy.
This agreement will allow Japan to export nuclear power plant technology to India.
Both countries are facing border problems with China. Some observers see the signed agreements as a step towards increasing China's influence in the region.
